"Qu'y a-t-il dans la boîte ?" or "qu'est-ce qu'il y a dans la boîte ?" are correct if you wish to say "what is in the box?". You can also use "qu'est-ce qui se trouve dans la boîte ?" (using "est" is very colloquial and sounds as if you are asking "who is in the box?" -> "qui est-ce qui est dans la boite ?")
