Pourquoi « Va-t-en » mais pas « Vas-en » , et « Vas-y » mais pas « Va-t-y » ?

These are two different verbs, aller and s’en aller. The 2nd person singular imperative of aller is va (dropping the s like a regular -er verb) which for euphony becomes vas in vas-y.

The equivalent in s’en aller is va-t’en. Va-t’en no longer has two adjacent vowels, so the s at the end of va isn’t needed.
